Zwei journalistische Untersuchungen (1986 und 2005) behaupteten, Bergoglio habe Verbindungen zum Militär gehabt und von der bevorstehenden Verhaftung der Priester gewusst, ohne etwas zu unternehmen. Der Papst und der Vatikan haben alle Vorwürfe zu seiner Rolle während der argentinischen Militärdiktatur zurückgewiesen, aber nie vollständig aufgeklärt.
